The Department of Mathematics started functioning in 1967 with the B.Sc. Degree course initiated by Prof. M.J. Thomas, who later served as the Principal of the College from 1988 to 1995. Other distinguished faculty who served the department include Prof. K. Chandra Sekharan, Prof. K.P. Thomas, Prof. P.G. Mathai, Dr. M.S. Samuel (an approved Research Guide of M.G. University), Prof. K.U. Annamma, Prof. K.R. Geethakumari, late Prof. M.M. Gilsanth, and Prof. M. Vijayalakshmi. Their dedication and commitment have shaped the department into its present stature. It is with immense pride that we remember Prof. Alexander V. George, who was elevated to the position of Principal of Baselius College.

The Library and Research Centre of the Kerala Mathematical Association is also housed in this department. The department maintains a well-stocked library with 2,362 books and numerous journals on mathematics and related topics.

The Mathematics Association provides ample opportunities for students to participate in various extracurricular activities. An inter-collegiate Quiz Competition in honor of Prof. M.J. Thomas is conducted annually. Additionally, the department hosts seminars and workshops in collaboration with the Kerala Mathematical Association. In 2014, a national-level workshop was conducted in collaboration with St. Thomas College, Pala.

The department is proud of its students who consistently secure high marks in university examinations. A significant number of students have secured placements with organizations such as WIPRO and SIB through campus recruitment programs over the last three years. In the academic year 2014–15 alone, 12 students were placed with WIPRO. Furthermore, many alumni hold prestigious positions both in India and abroad.

The government has sanctioned a new-generation postgraduate program, M.Sc. Data Analytics, starting from the academic year 2020–21.
